Message use a thread chaser to clean the threads for the holes that are not damaged. You will risk messing up the threads and taking off material if you use a tap at the incorrect angle.

Get the other holes heli coiled by a machine shop.

Next time, oil the bolts before putting them in, make sure you are putting the short bolts in the correct holes, AND thread them in with your hand first prior torquing them with a torque wrench. If they don't thread in all the way with your hand, don't torque until you figure out what is going on or you will pull out the threads.

Also, make sure you are torquing the bolts in the correct sequence.
